Suggestion/Change Request:

Have all manufacturing/smelting/production facilities take only half their capacity of raw materials instead of completely filling their input buffer.

This would provide a place for the player to unload materials that they've picked up, but don't want to hold onto and don't want to throw away.  It would be particularly useful when rearranging the layout of conveyors and structures.

right before input add a merger, then add a storage box to one of the inputs of the merger, and the existing supply line to another input, fill storage box and they will be used 50% of the time

Ehhhhh, I'm often too lazy to set up storage for rarely-used intermediate products, so when I need a lot I just go to all my producing and consuming machines and steal everything. So for me personally I'd find it more annoying.

If I have extras of stuff I just delete it.

Make an autostorage area when you empty your inventory into obe storage container and it sorts into the separate storage boxes meaning you can take from their rather then your factory set-up, or as mentioned above place merger before and storage box into that being one way it will empty but never fill
